The explanation is for John 3 M is for age 3, male (see F for female for Agnes). 2m for 2 months old for Agnes.

The other 5 sons from Daniel down were all born Ecclesmachan, Linlithgow.

I think I agree with you about the 1881 census...daughter Agnes would have been named after Ann's mother, given the correct IGI entry
